Well, I don't want to burst your bubble, but I think all three of your guesses are wrong!
When the characters were discussing their plan to go public in the company safe-room (where the virus was kept) they were being video taped. This means that someone from the company discovered their plan, and chose to stop them. I doubt they would send Mohinder to do the job because he's unpredictable and too morally upright to be reliable.
Adam is buried underground, and even if Sylar knew about the event, I don't think he would try to stop it. If heroes were public he could track them down a lot easier to kill.
My guess is that the shooter is someone like HRG, or another person with close ties to the company. I'm not sure who it is yet, but hopefully Nathan lives! His character is very subtle, but I think he is one of the best actors on the show.

They showed who shot Nathan. They might not have showed his face but you can tell it was Bennett. Thats easy. Am I the only one who saw that?

I agree that the shooter is likely Bennett, but I don't think we can rely on the physical characteristics of the actor in that particular scene. Filmmakers use tricks like this all the time, using a double or another actor in a scene where we are supposed to be left guessing about the identity. Besides using this same trick in this season with Kaito getting pushed off the roof, examples dot Hollywood productions. One of the most obvious I've seen is in The Usual Suspects. When they are telling the backstory of Keyser Sose, they show a man walking out of a flaming building. If you have a good TV, you can clearly see they have actor Stephen Baldwin playing this role. Anybody who has seen the film knows Stephen Baldwin is not Keyser Sose.
With that said, I think Bennett is the shooter because that is basically his job with the company and he sees the threat exposure will pose to Claire. In this regard he is the most likely suspect. Of course, given the way this show has developed, past history means squat and this is nothing but conjecture. But I'll stick with my theory that's its Bennett and wait for Season 3 to prove me wrong.

I think someone else said something like, Peter will probably go do something stupid and teleport and save adam (if he finds him) and get him to give blood. Then Adam will have some kind of second chance to do something terreble to the world.

well bennett is a really good guess, but remember that the mom asked something about the pandora's box. if it was bennett, than nothing special to it. but if it was something supernatural ( or in the show, natural ) which is implied by the pandora's box, than it should be something unexpected.
what i think, which is probably not true, is that it is peter's dark side. sort of lik an evil twin but from another deminsion or something like that.................. i dont know
