I think The Haitian shoot Nathan Petrelli.
Many times he had done things to protect the Heroes group, He avoid to delete Claire' memory because he think that Claire's remember were importants for all. If Nathan wanted to reveal the superhero secret to the press, he should try to stop him.
And don't forget...Claire's blood can revive people, like Bennet, and the Company knows that.
My guess is that it was future Peter.... Having seen some terrible consequence of Nathan's Revelation, he teleports back to stop him.... But the flaw in this theory is why not teleport to an earlier time and try to coonvince Nathan not to do it, rather than shoot him in front of a bunch of reporters??
I beleive that it was Arthur "Dallas" Petrelli. Yes, yes I know that he was said to be dead in the episode Six Months Ago, but they haven't been very accurate in how he died.
First it was said that he committed suicide, then they say someone killed him. Hmm, very intriuging.
Next, if he did commit suicide, isn't it entirely possible that he faked it in means of a more devastating goal. We know that he had powers, we don't know what they were but we have been given hints as to what he could really do. What if he was an Empath like Peter and had absorbed numerous abilities. Such as Time Travel, Spontaneous Regeneration, and etc. It is entirely possible that it could be Dallas Petrelli ensuring Nathan doesn't ruin a plan the company, or himself, has put into motion by revealing "special people".

My kids came up with an interesting suspect: Sylar. I'm still backing HRG as the shooter, but the young ones made some sense after re-watching the Saeson 1 episode Five Years Gone. In that one, Peter accuses Sylar of killing his brother. At the time the episode first aired, I just assumed Sylar killed Nathan the way he killed all his victims. But as Hiro's experience with the waitress in Season 1 showed, the fates of the characters seem predetermined regardless of what happens to change their current path.
So it would follow that Sylar is destined to kill Nathan in some way, if not by cutting off the top of his head then by shooting him. My problem with the theory is how Sylar got from New York to Odessa so fast.
I guess we'll have to wait until the fall to find out.
