First things first, Matt you are a ridiculous fan of hte show if you can't accept another persons opinion on what could possibly happen. Secondly, it's not mysterious fathers we should be thinking about, its their mothers. Think of it, Meredith Gordon is Claire's biological mother, she has the ability to manipulate and create fire. I'm not sure how the genetic combination of flying and pyrokinesis would make spontaneous regeneration. But what if Bob and Meredith had a fling a few years before Meredith and Nathan met. Then Meredith finds out she's pregnent and doesn't want to keep the child. So when it is born she give's Elle to Bob to raise and take care of. Now when she finds out that she's pregnent with Nathan's kid, she feels bad about giving up Elle and wants to keep Claire. Then we have the big fire that makes us assume that they'd die. Nathan tells his mother, and she goes to Bob about it. He says he already knows because of Meredith had gone to him when the fire started. They put together a plan to keep Claire hidden and have Kaito give the baby to HRG. That gets us to where we are now. That would make them half-sisters.
