I think this, although unlikely, would be a really good answer. What if, in an alternate past Nathan was allowed to finish his speech. This meant that he was furiously hunted down by "the company" (or the government for that matter, for being able to fly). After months of flying from country to country on the run, he finally sought Peter's help to travel back in time and shoot his past self before the speech was finished.

The main problem I see with this theory that future Nathan travels back in time to shoot himself is that the moment Nathan of the present dies, future Nathan would also cease to exist. I get (and accept) that there are some inconsistencies with this show, but I think this is a paradox the producers don't want to touch. More likely the explanation is simple. I'm sticking with the theory that Bennett is the shooter.

I think they made Bennet shoot him, and Bennet knew that Peter's blood could savehim, so he went along with it. If he goes along, then the company thinks Bennet is back under their thumb, and Nathan can go underground since the public thinks he's dead...
